While the vaudeville chant goes back to at least the 30s I believe it's use in football has been traced to the 60s.
 
I went to St. Louis Catholic High School in Lake Charles. Our mascot was Saints and we were doing a who dat cheer as far back as 78. Our cheer was a little different something like "Who dat talk'in about beat'in those Saints."

I was at the Jesuit - St. Aug basketball game in '79. That was the first time I heard it.

I consider myself to be a pretty cool customer but if a Bengals fan ever tried to tell me we got "Who Dat" from "Who Dey", I'm going off like Denzel at the end of Training Day.
