They stop the clock AFTER the fact. If you run a play and the defense jumps offsides, the clock still runs on that given play; it doesn't stop because there is a flag.

So, committing a defensive penalty can't really "ensure" an unsuccessful play...the only way it would would be if you simply tackled all of the receivers to prevent any kind of pass play. However, that might work once...a decent quarterback will see that once, and the next play, he'll take the snap, you tackle the receivers, and he'll throw the ball at the ground next to one of them. That takes about three seconds off the clock, stops the clock, gives them yardage and a first down.
