Being an even bigger fan of The Muppet Show (the original) than Sesame Street (which I also loved), I'm very in touch with their list.

For me:
1. Animal
2. Beaker
3. Swedish Chef
4. Kermit (yes, I know he's basically the "face" of the Muppets and the alter ego of Jim Henson himself, but I still dig the others more)
5. Statler and Waldorf
6. The Count
7. Grover
8. Oscar
9. Snuffleupaguss (sp??)
10. Fozzie

I think this is the correct top three. And these I left in the quotes are the only ones I remember caring one hoot about. Snuffles when I was young was interesting because he was imaginary. But I saw him.

My list...

Janice. Easily the most underrated Muppet ever. She doesn't take her clothes off for anyone even of it is artistic....but I bet I...nevermind

I have no problem with that top 3, even if Kermit doesn't interest me that much.

This is probably sacrilege, but even as a kid I found Big Bird's toddler-like wonder to be boring and off-putting. Give me Gonzo blowing sheet up and training chickens or Animal's coke-fueled madness any day of the week.
