So things seemed to clear up a little in the last episode. It's looking like the mom sold the daughter to the chicken man (Hoyt), where the girl lived in her pink room before eventually running away. They only wanted the girl, perhaps justifying her abduction by reasoning that the mom was willing to sell her and and because her father wasn't her real biological father (and it's possible the son just fell while looking for his sister and died by accident). The DA (and later AG) also seems to be involved to some degree or at least to have his own agenda -- he was quick to want to pin things on the trash man in 1980, and then on the father in 1990, plus he also made the decision to publicize it when they found the girls prints in 1990, going against the detectives wishes.
So now the mystery becomes about what else happened in 1990 -- what happened to uncle Dan after Tom left him; what happened to the former police officer now working security for Hoyt; what happened to Tom; what happened to Amelia? And what ultimately happened with Julie?
